One tip I can't normally stress enough: Keep it Simple.
It can be very tempting to want to add a new template or Free for all feat that can be taken 2 times only, that does certain things. However, in the long run, the complexity involved in setting up "Custom Points" and more for a feat that is only taken twice may be more than you need. Simply let it be a "Multiple Select" feat.
Unless you are planning to distribute your file, and even then, sometimes it's not necassary to make your data overly complex. In the end, you may forget what you did to make it work, you may make it more difficult for others wishing to follow your path, and you may put hurdles between yourself and your end goal - having nice, usable data for your game.
